Leaving aside the implausibilities of 1) ordinary demons creating spontaneous harcesis hybrid children, 2) this not happening way more often, and 3) said hybrid being impossibly powerful...

... why the fuck* would they need to train him at all? Just get him to believe that the apocalypse isn't happening, that demons can't hurt people anymore, ditto angels, and maybe as a side benefit that Sam and Dean aren't the ones responsible for, and therefore guilty of, the apocalypse, and bam. Problems solved.

I mean, yes, that would be too easy, at least from a meta standpoint. But this is why it's a bad idea to write in something that's all-powerful. At least the Colt had limits - first, solidly, with the number of bullets, and second, a bit more shakily, by being easy to steal / lose / whatever. This? This was just sloppy.

(but the boys are still as cute as ever. And toy!Cas made me giggle. And Bobby is so totally Professor X zomg.)

This bugged me as well. Maybe I missed something but I didn't get the impression that the demon or the human have to be extraordinary to do it, apparently they don't even need a human father. And with results that give special powers, why aren't there more demon-angel kids running around? You could say they prefer not to do it because the powers are too dangerous, but then again, I cannot believe that nobody would try to take advantage of the kids, anyway.

I also agree that this kind of power is too much, it didn't fit in well imho. Yes, there are reality-shaping beings like the trickster, but they have their own set of rules and a mythological background, while this kid just popped up out of nowhere. I wonder if they wanted to go at a parallel between him and Sam, the dialogue between them was very obvious about that. And the episode had its good (and terrifying) moments, but it was very dissatisfying on different levels.

My most plausible thought for why there's only one Jesse is the same as my most plausible thought for why all the other psychic kids in Sam's generation had to die: the demons would otherwise be risking having more than one of these toys of theirs fighting against them. (But as it stands, Sam's anti-demon and Jesse's pointedly neutral and the demons have squat, and the demons could easily have had Jake and Ava and possibly Ansem and Max, and if I'm right that Azazel picked the kids' parents for angel-vessel potential, one of those could be Lucifer's vessel instead of Sam, cue endgame.) My second most plausible thought: the demons didn't want to risk that much collateral damage. (But demons like collateral damage.)
